The archaeological collection is ordered as follows:
Room I. The foundation and development of the Greek colony of Apollonia.
- Case 1 Prehistoric material from Mesolithic and Palaeolithic sites at Kryegjata. The case displays new data regarding the Albanian prehistoric landscape.
- Case 2 Bronze Age and Iron Age artefacts from the necropolis, such as pottery, jewelry, arms, glass, etc
- Case 3 The foundation of the Greek colonly of Apollonia - objects from Corinth and Corcyra (Corfu).
- Case 4 Inhabitants of Apollonia; Greeks and Illyrians. The growth of the city. The main monuments of the city. Apollonias economic relationships with other Adriatic sites and Mediterranean centers.
- Case 5 Plan of the city of Apollonia, indicating fortification walls and gates. Temples and associated centers of the city. Reconstruction of the city center and main monuments. The development of the urban plan of Apollonia through time Archaic, Classical, Hellenistic, Roman. Political organization. Greek inscriptions. Apollonia and its relations with peripheral sites.
- Case 6 Apollonia in the Mediterranean world. Inland roads and sea routes (maps). Apollonia at the western terminus of the Via Egnatia. The port of Apollonia. The finds from the Mallakastra Regional Archaeological Project.
Room II. The development of craftsmanship.
- Case 7 Craftsmanship and masonry construction techniques. Stone masonry techniques and pottery, associated technologies. Monumental buildings. Masonry tools and artefacts associated with ceramic production from 6th to 1st centuries B.C.
- Case 8 Bronze production. Tools associated with Bronze working. Well crafted Bronze artifacts and domestic use of bronze. Iron production: iron tools and artefacts, associated iron technologies.
- Case 9 Glass production and its use in construction. Worked bone.
- Case 10 Roman contruction techniques.
